You'll come across your first secret mission near the end of Mission 3. It's in the area with two blue orb fragments. If you look closely, there's a door that stands out that's right next to the dumpster that contains a Large life orb.

You simply have to kill all enemies in a certain amount of time. It's pretty much the basic enemies you've been fighting since Mission 1. Using the Shotgun might not be the best idea as you can easily knock away the enemies, wasting precious time by chasing them across the screen. Just use combos with a mixture of Ebony & Ivory and the Swordmaster ability and you should be able to take them out in time. It's honestly not that hard.
