Ok, here's a list of all the most wanted and how to get them unlocked (Will update as I go).

Enigma - Story based, can't be missed
Anarky - Story based, can't be missed
The Penguin - Story based, can't be missed
Mad Hatter - Story based, can't be missed
Shiva - Midway though the game near the Gotham merchant bank, you'll hear a baby crying and see a map icon appear, go to this icon and interact with the carriage, this will trigger Shiva.
Black Mask - Story based, can't be missed
Deadshot - You'll see an "S.O.S" call appear on your map near the end of the game (could be earlier? I didn't see him till after the end credits), interact with the S.O.S beacon and after the cutscene you'll begin his questline.
Bird - Midway through the game you'll get a GCPD dispatch indicating a fight has broken out near the docks, intervene (By that I mean force-feed all the thugs their own kneecaps) and then you'll set up a crime scene that involves a birdcage and a truck full of VENOM, this will trigger his quest line.
Black Gate Prisoners - Once you finish all the open cases that appear through GCPD dispatches, you'll get a call from Captain Gordon indicating 20 prisoners have escaped, after this call all the prisoners will be marked on your map.

As for particular guides on how to beat them, they're pretty linear events and aren't hard to figure out, basically go to the waypoint, follow instructions and whoop the asses of the random mooks that get thrown your way.

Character specific notes.
This is for some characters who are harder then others and aren't so easily solved. These notes are usually for the final confrontation as everything before that is a simple go from point a to point b quest that's clearly marked in game.

Deadshot - He will trigger a predator encounter, beat down his boys then ambush him with a takedown, stun him and beat him down again. Be careful, every beat down you finish will cause two more heavily armoured guys to turn up and assist him. Beat him down once, maybe twice and flee to a gargoyle. You'll need to then neutralize his associates before attacking again.
Black Mask - Another predator mission in the church this time, except after you complete your takedowns you need to destroy the last drug canister at the altar and then Black Mask and a bunch of goons will turn up for a fight sequence.
Shiva - Her final fight is tied to an achievement

Follow the guide for how to get a flawless victory against her and the appropriate achievement. The fight is two stage, first with her and 4 Ninjas (defeat the ninjas and beat her down to 50% health). The second stage will involve 3 heavy thugs with body armor and her again. Beat her down to 0 and kill the thugs.
Enigma - He's a giant pain in the ass. Destroy the tower jammers, then the wireless transmitters. After this go to his HQ and try to break in, once you do so you'll get "enigma handlers" appearing all over your map. Knock them out to find where his extortion packets are. Once you collect all the extortion packets you can break into his HQ and finish a maze of puzzles to get to him.
