There is a glitch you can use for any difficulty including Master Ninja that will make your life so much easier. If I hadn't of found this I would not have this achievement.

When switching weapons from he same tier with the d-pad (left-right not up-down) before you press A to select a weapon, SIMULTANEOUSLY press all 4 coloured buttons instead (X,Y,A,B buttons for those who are physically impaired) If this is done correctly you will notice you cannot move or attack but will be INVINCIBLE from all attacks! Yes you read that right... INVINCIBLE!!!

It will take a while to get it right to press all 4 buttons at the same time as timing is crucial. Must be spot on otherwise it won't work which in this case if you muck it up in combat, you can easily switch weapons to pause the game and try again. You will understand what I mean when you try it.

To combat the not being able to move part you can still jump around to move from place to place and can from memory still use the flying swallow technique while in the air which is what you can use to defeat most enemies before progressing (although this can take a fair while but is such much more worth it then dying multiple times trust me) But for most stages you can just use this glitch to jump through the stage unharmed and leave enemies in your wake (unless you need to defeat certain groups of enemies to progress of course) although too many on screen at once will slow the game down dramatically.

To cancel the glitch at anytime, change weapons normally again and you will be back to your normal moving fighting self.

The technique I used for the bosses or enemies you can't defeat with flying swallow, is to activate this glitch when they are doing their combos or massive attacks, and then cancel the glitch when you have a slight opening to land a couple of hits or a combo, then quickly activate the glitch again before they counter attack. If you repeat this throughout the fights and master this technique, you will not believe your eyes how easy master ninja has become.

I do stress that using this technique, PATIENCE is a virtue and is utmost important. You will notice that most fights can take forever doing this but this technique will be the only way for most average gamers to get this achievement and trust me it is worth it in the end. Master activating the glitch consistently before attempting boss fights. I also stress that collecting power ups and experience is still crucial. With this method you can save a couple of thousand lives of gods items for harder boss battles and to make things easier and a bit faster. Let me know if this works for you as I'm interested in knowing if people think this is a god send like I thought when I originally came across it. I couldn't believe my eyes when I realised I could finally do Master Ninja

Good luck guys

Note:This cannot not be done right at the start of the game until you start acquiring weapons as you at least need 2 weapons from memory so that you are able to switch waepons so you will have to be able to at least get through the first fight at the start

Edit (6/2/2012): I haven't been getting any positive feedback for this guide so I assumed no one got it to work. As I hadn't played the game in a while and thought my description might be inaccurate, I conducted some research to fix the guide so hopefully fellow gamers might have some luck. It turns out only pressing A and B SIMULTANEOUSLY is required when changing weapons (not all 4 coloured buttons like I had been doing during my playthrough) so this in essence should make it easier to activate.

To help explain this glitch better and when to activate it and exploit bosses with it, I have posted a youtube clip of someone doing it during the mission DLC pack. Provided you have at least 2 melee weapons to be able to switch between in story mode it will work for that too.

Please leave a comment if you have tried this successfully/unsuccessfully or are unhappy with the guide. Be good to know if this glitch has been patched or not and if thats the reason no one has really left positive feedback. This worked as of December 2010 so it would be good if someone got it to work recently and I'll add the changes. Cause if this has proven to have been patched I'll happily delete this guide...
