The photons are the lovely white stars that net you points by running into them. Each stage has a set amount of them. They can be found out in the open, inside of TVs, and from killing enemies.
There's a way to "boost" for photons. In the first level, there are these little purple bugs that fly around near the very beginning. If you kill them, chances are that at least one of them will spit out 6 photons. Grab them, and then run away (left) and return to the spot where they were. If you ran away far enough, the enemies should've respawned and hopefully you can still get plenty more photons.
I didn't stick with strictly boosting, though. I played through the game normally and got to level 4. I then started another file from the beginning (different difficulty this time) and saved over my original file. After returning to level 4 on the new save, the achievement popped up. This leads me to believe that the achievement is attainable over multiple saves.
If you don't have the 500 photons by the third level, fear not. Level 3 has more photons to collect than level 1. Photons are plentiful and can usually be found in decent quanitities from the Antenae Guns (the spazzing "arms" that shoot you) and from the underwater O2 tanks (small things that attack in waves of 4 or 5).
