Stealth kills are for sneaking on an enemy and killing them with melee while unseen

Sneak behind them (normally or in disguise) and when you get the prompt, press X or Y to stealth kill them.
Also good to make sure your not being watched or you'll cause an alert.

Easy enough to get if your doing freeplay missions.
