Only because I took the time to type this to someone else, and I figured someone else might want to read it too.
This is my best telling of the story, and the pieces that might not make sense. If anyone has questions to go with it, I'd be more then happy to answer them, or if someone has an issue with part of it, let me know, and we can figure out the story of the game together. ::::::::::::::::::::::::::::::::::::::::::::::::::::::::::::::: Way back before Alan went on his trip with his wife to Bright Falls, there was another writer there, Thomas Zane, who had a wife (the lady that's the Darkness, Jagger). Apparently there was some accident where his wife died, and he decided to use the typewriter/cabin to write a story to bring her back. He didn't realize that he couldn't just "fix" the problem, which is what brought his wife back evil. The "Lady of the light" was a girl who was in love with Zane, and would do anything for him, which is why she helped him with the Always Lit room.
So here comes Alan Wake. Alan and Alice go to Bright Falls because of Alan's writers block, because he wanted to make a new character in his stories (as evident by one of the final TV shows you watch, when he's on the late night talk show). The Darkness, which wants to be free, used Dr Hartman (or whatever his name is) to convince Alice that Alan should come to BFalls, because the Darkness needs Alan to finish writing the story to set it free.
They arrive, and Alice and Alan fight, which I guess they're prone to do. Alan leaves, and Alice gets possessed (we're forced to assume) by the Darkness, and jumps into the lake. (Ep1 of the game). The rest of the game, from that point forward, is Zane/The Light, trying to show Alan what he needs to do to make everything right, and Jagger/The Darkness trying to scare him enough to finish the story the "wrong" way, much like Zane did.
The girl at the diner (Rose) is much like The Lady of the Light, where she's smitten with Wake, and would do anything to help him out. The Darkness uses this, and we're forced to assume that the Darkness said something about Rose loving Wake, and that if Rose helped the Darkness, that Wake would be with her. This is why she poison's Barry/Alan in her trailer.
So, as the game progresses, obviously Wake begins to realize what he needs to do to fix Alice falling in the lake and dying, and that's (a) finish the story he started, which let the evil out again, and (b) trade his life, so that everyone else can have theirs.
Now as for the weird things that you asked me about before:
- Zane is in a diver's suit, either (a) because it was one of his characters in one of his books, and that's the way the game decided that he needed to come back, or (b) he used the suit to try to find his wife. All it really says is that he untied her when she went evil, and dived into the lake with her.
-The "It's not a lake, it's an ocean" line : Right in the beginning of the game, the Light says to you "I've been everywhere. I'm an ocean of greens, do you understand what I'm saying to you?" and Wake says no. There's a page when you play through on nightmare (the last page you get/when you get the achievement), that says the exact line again, but the idea is, that there's multiple ways for Zane to exist, not just stuck in the lake/Bright Falls.
So the game ends, and everyone's lives are normal, but now Alice is alive, and Alan is missing. Alan isn't dead, he's just "The Light" now, and he realized that whatever story he writes is key, and that he can just write a story that leads him back to Alice, or realistically, he'll now write the story that leads Alice back to him, much like Zane/The Light lead him to Alice and the Truth. |

| In the ending movie (I just finished like an hour ago and only watched it once) who is looking out of the window behind Rose? Was it Wake I couldn't tell? And what was up with Mr Scratch? I don't remember if that was his name or not.. But the clone that appears when Zane is talking to Alan in the lake? That is the one thing that just confused the heck out of me lol |

Mr Scratch = the big daddy looking guy?
And the 3rd part I'm not sure about. When I get the game back, I'll check. |

| And the reason Zane is in a divers suit is becouse the main area where both alise and jagger went missing, and the darkness began was " Divers peak" and trought the game, it is said that Zane was very frond of diving. |

i'm, kinda confused by the ending too... the FBI agent got taken away in the prison cell scene... but later you find his room at the magestic motel... and after leaving the room you fight a surprise taken which i could SWEAR was him... |
