After exiting the simulator sometimes the HQ is the previous HQ, i.e.(Finished the 2nd mission and was in HQ Stark Tower 2 went to simulator to do some fusion farming in the basic training sim, when I exited I was in HQ: Stark Tower 1). To fix this just save and quit, then start game and continue you will be in the correct HQ when game loads.
I'm not crazy, I'm insane; there is a difference.
