The easiest way to avoid the being hit by the debris/crates is to use force repulse. When the emperor summons them above his head jump in the air and use force repulse (LT + B). This will push them away from the emperors command leaving you free to attack once the sequence is finished.

Like EvilMoomin said, use block to force the lightning back on the emperor for the easiest way to drain his energy.
