1. Walkthrough overview
1) Campaign mode. I suggest 6 run throughs to finish AC6 in order to get all the single player achievements as I think this is the easiest way to obtain all the Secrets and Medals in the game. You could bring a few of these playthroughs together, but it will make it harder on yourself to complete. In my opinion, doing the extra playthroughs is quicker, but it is up to you.
2) Multiplayer mode. You will play CO-OP mode first. Next you will do some Team Battle. If your team can't be online to play, that's when you setup your 1v1s in Battle Royale to start working on those achievements. Finally the team will work on Siege Mode to finish off the mulitplayer achievements.
