Just like the destroying 1000 walrus and turret achievements, this achievement is a LOT easier than it seems, it's more long than it is difficult to obtain.

Destroying mantas from direct control can mean from anything as long as YOU are doing it, so you could be in a mantas yourself, or you could be in a walrus. For those who might be unaware, this is the appearance of a manta;

The way I had easily (but still took a long time) obtained this achievement, was taking control of one of my walruses, and arming it with a laser, due to the laser being quite a powerful weapon. (Any weapon will do perfectly fine, I had a laser at the point of me aiming for this achievement, so it was best to use that) You may also use a mantas yourself, if you wish, I found the walruses to withstand more hits from a manta.

Now, go ot an easy and less difficult/advanced island, to make it easier on yourself and avoid advanced mantas with technology that could quite easily destroy your vehicle of choice easily, once you find yourself an enemy manta flying around, if it's alone, then go in, if with a group, take out all but the manta itself.

Now that the manta is alone, carefully continue to shoot at it until the manta has black smoke coming from it, now that it has black smoke, pause your game, save it onto any slot you wish, then unpause the game, and finally blow up the manta. Now that the manta has been destroyed, pause your game, and reload the save you had just made, once loaded, blow up the manta right away again, and repeat this process until you have popped the achievement.

No matter how many times you reload your save, the kills will ALWAYS count towards the achievement, so this is the method I spent a good few hours doing, granted I had breaks here and there, and a few manta kills prior to doing this method.
