This achievement is for collecting every data cube in the game. There are 32 in total and they're spread out through all levels in the game. Most of them won't give you any trouble, but you might be missing a couple after finishing the game.

Luckily, you can tell exactly which ones you are missing by pressing the back button in-game and going to the database using Lb and Rb. For this reason, plus the fact you can use level select, I advise that you play through the game at least once or twice and just pick up what you can find instead of playing with a guide next to you. That's what I'd prefer, but opinions vary, so I'll include a guide with all collectables (including weapon upgrades) in the order in which you'll be running into them.

This guide was originally written while playing as Ares, but it has been tweaked for those playing as Tarus. The differences are minor, but Tarus can get some collectables without having to upgrade for them. Both characters need two playthroughs to collect every upgrade chip and data cube. Data cubes are shared between characters, while upgrade chips are not. For the upgrade achievements, only one character needs to find/use all of his upgrade chips.

For convenience, I've numbered the data cubes in the following order as found in the database. For specific locations, check the guide under the stages mentioned below.

Collectable Guide

Stage 1:
Data Cube 03: Data entry 03 is automatically unlocked as soon as you start playing.
Repair Ability: Acquired automatically after defeating the Zytron Walker mid-boss.
Blazing Fist/Bombard Ability: Acquired automatically after defeating Goliath, the stage 1 boss.

Subsequent Playthrough:
Laser Reactor Upgrade: (Air Boost/Hover Boost required)
In the room after the room where you get locked in until all enemies are defeated, there’s a hole in the ceiling. Now that you have Air Boost/Hover Boost, go up. The upgrade is found on the right.
Data Cube 08: (Prototype Suit/Fusion Form required)
When you get outside, drop down into the hole onto a stack of crates and head left. In the next room, dash/roll through the lasers. It’s hidden in the first crate.
Prototype Suit/Fusion Form Upgrade: (Prototype Suit/Fusion Form required)
In the same room as Data Cube 08, continue left to find the upgrade.
Data Cube 07: (Blazing Fist/Bombard required)
Continue through the stage until you reach another outdoor area. In the top-left of the area there’s some red gas containers. Use your Blazing Fist/Bombard, go inside and the cube will be on top of some crates.
Repair Upgrade: (Blazing Fist/Bombard required)
Go further up in the room with Data Cube 07, through a hallway and at the end you’ll find a room with the upgrade atop some more crates.
Data Cube 06: (Air Boost/Hover Boost required)
Go back outside. At the end of this area on a platform above the elevator is the data cube.

Stage 2:
Zytron Blaster Upgrade:
In the hallway where you start going down several levels, right before dropping down to a checkpoint, dash/roll into the wall on the left where an opening is clearly visible. The upgrade is in this "secret room".
Dash/Roll Upgrade: (Optional)
After dropping down a few screens left of the aforementioned checkpoint, dash/roll under the wall behind the destructible crate on the left.
Ares: It is technically possible to shoot the crate through the narrow gap above the conveyor belt. It may take a while though, so it is best to come back when you have an upgraded Blazing Fist.
Tarus: Bombard does not need to be upgraded in order for it to reach the crate, so double jump and hit Y. The conveyor belt will serve you a fresh dash upgrade.
Laser Reactor Weapon:
Acquired automatically after defeating the Zytron Trooper mid-boss.
Data Cube 09:
After the room with the dropping explosive crates, use your Blazing Fist/Bombard to blow up the red gas containers on the left. Drop down to find a single enemy and a data cube.
Blazing Fist/Bombard Upgrade:
In the room with crates rolling down on conveyor belts, there are red gas containers on the bottom-right across a gap. Blow them up, jump inside and work your way to the top to find the upgrade.
Data Cube 11:
In the room before the boss fight, after dropping down by some yellow arrows, go left instead. In the next room there are two crates hanging from the ceiling, shoot the right one for a data cube.
Air Boost/Hover Boost Enhancement:
Acquired automatically after defeating Carrion, the stage 2 boss.

Subsequent Playthrough:
Data Cube 10: (Plasma Shock/Lock Down required)
In the first big room with multiple doors to choose from, go down and left. Disable the fan with B and dash/roll through. The data cube is all the way in the back of the room.
Data Cube 12: (Plasma Shock/Lock Down required)
At the next checkpoint (after the Zytron Blaster Upgrade) there'll be another fan on the right. Behind it is another cube.
Dash/Roll Upgrade: (Ares: Blazing Fist Tier 2 recommended)
If you've skipped this on your first playthrough, pick it up now. See description above. Double jump and Y for easy acquisition.

Stage 3:
Laser Reactor Upgrade:
After going up a hallway with enemies on either side, the path splits in three. Head left. Use your Air Boost/Hover Boost there to go up and find the upgrade.
Repair Upgrade:
Shortly after the three way split, it'll be in plain sight. Instead of dropping down, do a double jump and a vertical Air Boost/Hover Boost to reach it.
Data Cube 14:
In the second room with falling garbage/sludge, go to where the exit is and head upwards instead. There are two collectables here, the top one is the data cube.
Air Boost/Hover Boost Upgrade: (Tier 2 Laser Reactor required)
In the same place as the data cube. If you've upgraded the Laser Reactor, you can open the door to this upgrade.
Extra Protection Enhancement:
Acquired automatically after defeating the Zytron Booster mid-boss.
Data Cube 15:
At the next checkpoint after the mid-boss, in the room where you need to use two door switches to proceed (though you can technically ignore one switch by shooting through the bottom door), go all the way down to find this data cube.
Data Cube 16:
In the same room, only further up. You might be able to reach it with Tarus or if you've upgraded your Air Boost ability with Ares. Otherwise just progress through the next room. You'll come back to this room and can drop down in order to reach the data cube. (This cube contains info on this stage's boss and is thereby the only one that gives info on an enemy you have not yet encountered. Spoiler alert I guess.)
Plasma Shock/Lock Down Ability:
Acquired automatically after defeating Zypher Pod, the stage 3 boss.

Subsequent Playthrough:
Data Cube 13: (Prototype Suit/Fusion Form Tier 2(/3?) required)
At the 4-way intersection (Nearby the Laser Reactor upgrade), go right. You need to upgrade your Prototype Suit/Fusion Form to Tier 2 to be able to pass through the lasers.
Much easier with Ares. If for some reason you absolutely need to get it with Tarus, check the comments for a description on how to reach it and ignore that I mistakenly called him Taurus.

Stage 4:
Plasma Shock/Lock Down Upgrade:
In the room with crates moving up and down, head left at the bottom. It's behind a fan you need to disable with the Plasma Shock/Lock Down ability.
Data Cube 17:
Two rooms right of the moving crates in a room with the shielded enemy. It's at the top, hard to miss.
Zytron Blaster Upgrade: (Laser Reactor Tier 2 required)
Right after the previous data cube there'll be a checkpoint. In the next room, go down and head left. You'll need a Tier 2 Laser Reactor to open the door that leads to the upgrade.
Solar Strike/Power Infusion Upgrade:
While being chased by the mid-boss, it's on the upper-left of the escape route. You'll likely die after picking it up, but you won't need to get it again.
Data Cube 18:
In the first dark section right after the mid-boss, it's in a breakable crate near the shielded walker. It's easy to spot due to a glittering effect it emits.
Prototype Suit/Fusion Form Enhancement:
Acquired in the next room as part of story progression.
Data Cube 19:
After making your way down past some slithers and bombers there are some red gas containers on your left. At the end of the hallway is your next data cube.
Data Cube 20:
At the end of the room where you dash/roll through several gaps and fans, go into the room behind the red gas containers to find the data cube.
Wave Emitter Weapon:
Acquired automatically after defeating Sentinel, the stage 4 boss.

Stage 5:
Data Cube 04:
Obtained automatically at the start of the stage.
Data Cube 21:
At the very beginning, dash/roll under the wall to the left to find a secret room with the data cube.
Wave Emitter Upgrade:
During the elevator sequence, stay right after the first two platforms. It's between two platforms, jump in to grab it and back out to avoid a crushing defeat.
Data Cube 23: (Ares: Blazing Fist Tier 2 required)
In the next room with the first checkpoint go to the top-right. As Ares you'll need to upgrade your Blazing Fist to Tier 2 to be able to get this data cube. Tarus requires no upgrades. Double jump and press Y to destroy the gas containers and let the data cube roll towards you.
Data Cube 22:
After the part on the train where a lot of shielded bombers fly at you there are some destructible crates. You can drop down between the remaining indestructible crates to pick up the data cube.
Plasma Shock/Lock Down Upgrade:
Acquired automatically after defeating the Oculus mid-boss.
Data Cube 24:
Several train carts into the tunnel section you'll see three wooden crates at a part where you need to move quickly to avoid the ceiling. The top crate is glittering, so destroy it and you'll find the data cube inside.
Extra Protection Upgrade:
After a part with some slithers (little worms) on explosive crates, there'll be a bunch of destructible crates. One of these contains the upgrade.
Data Cube 01: (On a Tarus playthrough)
Acquired automatically after defeating Tarus, the stage 5 boss.
Data Cube 02: (On an Ares playthrough)
Acquired automatically after defeating Ares, the stage 5 boss.
Solar Strike/Power Infusion Upgrade:
Acquired automatically after defeating the stage 5 boss.

Subsequent Playthrough:
Air Boost/Hover Boost Upgrade: (Photon Launcher required)
Soon after you get on the train, you'll see a big purple crate. Shoot it with the Photon Launcher (D-Pad down) and get the upgrade inside.

Stage 6:
Data Cube 25:
In the room with the electric floor and two moving platforms, this cube is above the electricity in the middle of the room. Very hard to miss.
Wave Emitter Upgrade:
In the next electric floor room you'll see red gas containers in the bottom-left. Use your Blazing Fist/Bombard and enter to find the upgrade.
Data Cube 27: (Tarus only)
In the room after the (second) room with the electric floor you'll see red gas containers directly below you upon entering. Go further right and down, then use Bombard to the left to blow up the containers and clear a path to the data cube. You'll need to come back later if you're playing as Ares, since a Tier 2 Blazing Fist does not reach far enough.
Data Cube 29:
In the room past the periodic electric discharges, in the top-right corner there'll be a data cube behind a Zytron Guardian.
Dash/Roll Upgrade:
After heading all the way left through the windy section, go down instead of up and you'll see the upgrade on your right.
Data Cube 28:
From the last upgrade, go all the way up. You'll see the cube in the top-left just before the mid-boss fight.
Blazing Fist/Bombard Upgrade:
Acquired automatically after defeating the Goliath Mk2 mid-boss.
Data Cube 05:
Acquired automatically after the conversation with Zytron right before the boss fight.
Photon Launcher Weapon:
Acquired automatically after defeating Prime Guardian, the stage 6 boss.

Subsequent Playthrough:
Data Cube 27: (Ares: Blazing Fist Tier 3 required)
This is the data cube that only Tarus could pick up previously. For directions, see above. Once Ares has upgraded Blazing fist to Tier 3, double jump and press Y directly right of the gas containers to blow them up.
Photon Launcher Upgrade: (Photon Launcher required)
In the same room as Data Cube 29, at the bottom you'll find a purple crate which you can destroy with your Photon Launcher. Inside is an upgrade for said weapon.

Stage 7:
Prototype Suit/Fusion Form Upgrade: (Tarus only)
You'll eventually reach an area where you'll need to climb all the way to the top while collecting several objects to unlock the way to the final boss. The first room of this area is red and upon entering you'll spot an upgrade above you behind a laser. To reach it you need to roll in mid-air through those lasers. Ares does not have this ability and will have to upgrade his suit first to be able to reach it.
Data Cube 26:
It's in plain sight after picking up the rotating red pyramid-shaped object which removes one of the rings at the bottom of the stairs. The cube is just left of the door through which you exit.
Photon Launcher Upgrade:
After exiting the room with the red pyramid, it's directly above you in an alcove in the left wall. It's possible to reach it by going up one step, double jumping and doing a vertical Air Boost, but upgrading Air Boost will make it easier to reach. Tarus will have less trouble reaching it without upgrading.
Extra Protection Upgrade: (Laser Reactor Tier 2 required)
In the next room to the right (3rd room while making your way up), shoot the switch above the entrance with your upgraded Laser Reactor to open a door with the uprade behind it.
Data Cube 30:
In the green area, after using the cylinders closing in on you to make your way up, it's in the area directly above you. Boost up to reach the cube.
Data Cube 31:
In the area with the blue beam firing security cannons, after dropping down, it's on the left behind some red gas containers.Use your Blazing Fist/Bombard ability to reach it.

Subsequent Playthrough:
Prototype Suit/Fusion Form Upgrade: (Ares: Prototype Suit Tier 2 required)
Once Ares's Prototype Suit is upgraded to Tier 2, you'll be invulnerable while using Air Boost. Use this to get through the aforementioned lasers and get the final upgrade for your Prototype Suit.
Data Cube 32:
At the very top of the staircase in the room with the yellow pyramid. It's floating in the middle of the yellow circles. It does not show up on the the first playthrough, presumably because the data cube contains info on the final boss, which you have yet to fight at that point.
