This achievement is quite straight-forward; the only thing that might take some people off-guard is that this cannot be done on a regular EXALT sniper; it has to be an "elite" EXALT sniper. The word "elite" is in the achievement description may be easy to overlook, or some may just assume that by "elite enemy" it's referring to the EXALT army in general. By the time you are introduced to this elite variation, they will still be using conventional weaponry or laser variations, and you should have plenty of time before this mission to have researched laser snipers, or maybe plasma snipers. I personally had only one sniper on my team, using a laser sniper, and had him use the Headshot ability (increased chance for critical damage) against the elite EXALT sniper. It killed him in one hit, and I probably didn't even need the critical chance. It's just a case of having your sniper in the right location in the map, preferably on Overwatch using their sniper, to be in sight of the right enemy. If you do this on a covert extraction mission, you'll want to be high up as usual, but definitely in or around the immediate Encoder hack zone. Bring two or three Snipers along for covert extraction missions if you like, though on lower difficulties, just one will be enough.

When in doubt, you can always aim at an enemy and press the right analog stick for an enemy info screen which will tell you the enemy details. If it says "EXALT Elite Sniper", you've got your man.

Minor gameplay spoilers:
You will be introduced to the "elite" EXALT soldiers during covert extraction missions. You, the player, will be actually told by the game's voice-over that these EXALT soldiers have been mechanically modified in the same way your own troops may be. This is what the achievement means by "elite" - it just means "enhanced/modified." Their weapons will tend to be laser-powered, and their limbs will appear slightly mechanical (and thus their stats are better than regular EXALT members).
