First, to help clarify the achievement requirement, you must beat the game twice in one playthrough. The achievement states to finish the first loop, but technically the game starts on loop zero (you can see your current loop on the Game Over screen). So the 'first' loop is actually your second run through. You can verify this progress through your achievement progression bar for the achievement.

First Loop:
The second run through the game is a bit harder. The enemy selections and patterns seem to be a little tougher, but the biggest difference is that all enemies now shoot additional shots upon thier death (number and pattern of shots depend on the specific enemy). The other big difference is that all bosses now create those annoying shield squares to make the fights take longer and require you to mix up your strategy.
On the plus side, you will begin the new loop with all weapons and power-up perks up to this point, so if you had a good setup for the first run through you will have a huge advantage, not to mention you will now have new opportunities to get new weapons and more powerups.

There are some useful videos performing loop runs on Youtube that focus on using the Shockwave and Death Ray weapons. While I agree that Shockwave is the best weapon for completing loops (Destroys small enemies easily, wipes out all bullets in radius, and destroys those annoying shield squares), I don't like using the Death Ray. Even though it is the most powerful attack, it reduces your movement speed to the point where you leave yourself very vulnerable.

You can really use any combinations of weapons (or at least, the best combination you happen to come across during your play). When I got the achievement, I didn't have the luxury of seeing the Shockwave powerup, so I ended up using Homing Missiles (with the power up for increased radius and mini-missiles) and the Reflector powerup (with Increased length and quicker recovery perk). I highly recommend getting the perk for building a shield when not firing. Just be careful that you establish a good strategy for building it up while not allowing the enemies to overwhelm you. Other useful perks are: +2 Health, Temporarily absorb lasers, transfer damage when getting hit (i forget the exact wording), and any perks specific to your weapon choices. If you are using the rebuildable shield, try to have a perk for autofiring (autocannon for bullets, raygun for lasers, etc).

Before making your attempt for the achievement, you should obviously spend some time practicing boss fights in the Arena. You have the option of picking your weapons, so you can practice different strategies. It is also a good idea to complete boss runs using only the blaster. It allows you to memorize patterns more effectively and will help with the Blaster only achievement.

The achievement will not unlock until you die, so don't get nervous when it doesn't pop after finishing the loop.
