  On the inventory screen you have an option called "Files". When you select that option you will be able to see and read all files you have picked up.

  The unhelpful thing is, I have 51/56 (with last 3 to collect in final stages of the game so will have 54/56)
  so missing 2 files but 4 are not listed. I think this is because i died after getting them, as i definitely read the increased sewer secutiry (but also died from the big wormy things down there)
  anyway 4 possibles to finish this achievement off on 2nd run!

  I found additional files on my second playthrough and it added to my total.
  
  So yes it will count.
  
  What I really want to know is can you see which files you've obtained? Because now I am missing 1 and I don't know which one it is.

  I can confirm you can unlock the cheevo just by picking up the ones you missed. I just did it.
  
  The only way to see which ones you have is to use the save file you had the most in. Unless you saved over it.

  Picking up the ones you missed works and this also works for the lock picking achievement (unlocking the ones u missed)
