Every time you level a squad, they gain 2 points to put into a combat discipline. Generally, you want to start out aiming at maxing out their primary discipline, the one with the considerable amount already in it.

You level up a squad quicker if you use them on a mission, and quicker still if you spend some of your wargear for small experience boosts, however since you have to use your Force Commander at all times, it is probably easier to focus on maxing a discipline with him and focusing on organising your squads based on needs and tactics.

Putting into a combat discipline also increases that squads statistics in the given field, as well as unlocking abilities at every tier, either giving them a new ability, increasing the power of an already used ability, adding a bonus to an ability (tactical marines can eventually use grenades based on energy as opposed to how many they have), or even unlocking the ability to wield various weapons or armor.

Combat disciplines are the four skills you spend points on each time you level up. Maxing one will mean having almost no points in anything else. I recommend giving your force commander a well-balanced build. Put all of your second squad's points into health.
