Kephallonia
Learning the Ropes
You'll start the quest on the Adrestia, press to take command of the ship and start sailing directly east of your starting point. You'll be introduced to the basics of ship combat, so start firing at the enemy ship as instructed on screen. Once the enemy ship is at low enough health, it'll start moving a lot slower, so start to line your self up with the ship at a 90 degree angle to yourself, then hold to charge full speed at the side of it, cleaving it in two and unlocking;
With the enemy ship destroyed, a cutscene will play, ending this part of the quest.
From your current location, continue east towards the southern tip of Phokis. Whilst doing so, keep an eye on your map for Poseidon's Fury, and once you've located it use Ikaros to locate the three different chests around it. Dive down to all three, making sure to avoid the sharks nearby, to complete Underwater Treasure (4/42). Continue on towards Phokis and to the Bandit Camp.

Once you have approached the island, you be tasked with using Ikaros to find the archer you need, he's on the raised platform south of the camp. Sneak your way up to him, and follow the small tutorial to knock him down and recruit him. Enter the ship menu and assign him to one of your Lieutenant slots as the game instructs you to, then clean up the Bandit Camp, recruiting or killing them as you wish. For now though, you may as well kill them as you can't assign them anywhere on your ship. Regardless, once you've finished with the bandit camp, head back to your ship and speak to Barnabas.
You'll now be told about Ship Contracts, which you can view on the mast of the ship. Like the message list back in Kephallonia, this will list any bounties and contracts you're able to do. Bounties are time limited in the sense that when you choose to accept them, you have a limited amount of time to do them, usually about 24 hours. For contracts, they're only available to start for a limited amount of time, so if you want to do as many as you can, keep an eye on the board as much as possible. Because of the nature of the bounties and contracts constantly changing, it's impossible to write a full guide on every single one you may encounter, so I won't be detailing them in the guide. Some of the quests will look like regular side quests and be based on an island, but these fall in to the same category as bounties and contracts, so again won't be detailed in the guide.
You can also now start upgrading the ship. There's no right or wrong answer to what you choose to upgrade, as ultimately with enough money and resources you can upgrade everything. The options effectively come down to do you want to shoot more often, cause more damage, or take less damage. Either way, once you've chosen your upgrade(s), you'll unlock;
Once you've had your fill of taking on your bounties and contracts, continue south east bound on the ship towards Megaris. To the south of the bandit camp you cleaned up is Achia, and whilst you won't be visiting here just yet, there are a series of small rocks jutting out from the Poseidon's Wrath location. Venture over here and you'll find the Sunken Temple of Demeter, dive down here avoiding the sharks to loot the chest, completing Underwater Treasure (5/42).
A Pirate's Life
Continue now towards the Isle of Thisvi, and when you get close enough to the island, dive off and swim to the shipwreck on the coast, and climb on board to speak to Tekton. Head south east from Thisvi to a very small island just south of Mount Helikon. As you approach the island you may get told to take out the Atheni ships that start attacking you, so use your arrows and spears as you wish to take the ships out, then you can either choose to board the ships or destroy them completely. Boarding them does provide more loot and heals your ship, but destroying them is much faster. These ships are actually part of the next story mission, but you may as well take them out now anyway. Once the ships are taken out, leave your ship and move onto the island, which has quite a few guards on it, including two leaders and a random civilian, and no you can't use your ships weapons to take them out. The best way to approach the island is from the north east side where there's a small cliff face and plenty of grass to hide in. Take out the guards then free Tekton's brother and carry him up the cliff.
After the cutscene finishes, dive off the cliff edge and look for some debris is the water, swim out to it then turn to face the island and dive down to see the Alekto Shipwreck. Underneath the island is a small cave, but it's just long enough that going in and grabbing the two chests with cause you to run out of breath, with will take some health off you. If you choose to grab the chests now, you'll complete Underwater Treasure (6/42). If you wish to come back later you can do as you'll have something that can help us with long periods underwater. For now, head back to the ship and talk to Tekton to complete the quest, allowing him to join your crew. You'll be coming back to this island later in the game, but thankfully visiting it now unlocks it as a fast travel location. Continue on now south of this island towards Megaris
A Journey into War
Approach Megaris and if you haven't already done so, you'll be tasked with taking out the three Athenian ships that are protecting the island. Use your arrows and spears as necessary, ramming them as well if you so wish, especially if you haven't cleaved one in half yet. Once they're destroyed, head to the Occupied Forest of Tripodiskos to continue the quest, and as you approach the dock, a cutscene will play.
You'll now be introduced to Nation Power. If you've ever played the Shadow of War/Mordor games, this is very similar to that. If not, the best way to deal with taking control of a nation is to remove all beneficial locations on the map for the leader, such as war supplies and treasures. This weakens the leader and makes killing them a lot easier when you get round to facing them.
Megaris
Portion Control
Head through the Spartan camp and follow the main path to talk to Dolios, he'll task you with finding out what happened around him. Investigate the white blanket covering the soldiers next to you, the broken cart across the road, and the large rock next to it, then talk to Dolios again. Use Ikaros and look into the hills to the south of you to find your target. There's only four enemies here including the Captain, so take out the three regular ones, then try and knock out the Captain. If you're lucky enough, he'll be a legendary character (gold background), so try to recruit him for your ship and assign him as a Lieutenant, unlocking;
If you don't get it here, there are plenty of chances throughout the game to find Legendary characters to recruit. On top of the building here, you'll find the Hound Docked ostraka, then head back towards where you started this quest and climb up the hill to find a rocky outcrop with a cave underneath it. Head into the cave and talk to the civilians and choose the second option when given the moral choices. With the civilians dealt with in whatever way you see fit, return to Dolios to complete the quest.
North of Dolios you'll find the Ruined Temple of Apollo, complete with several bandits and a bandit leader. Use the vast amount of grass to your advantage to take them out, then grab the Ancient Tablet. Further east from here you'll find the Battlefield Cave, dive underwater to see the entrance and follow it through and swim up when you reach the end. Follow the cave through and take a left at the fork to find the Happy Hour ostraka on top of the wooden platform. Head west from here to end up in Pagai and check out the message board. Take on any bounties you wish, then continue west to the large Spartan tent to start the quest The Missing Map.
The Missing Map
Head towards Mount Geraneia and as you go up the hill, use Ikaros to scout the area and find your target and the map in a small camp on the south west side of the hill. There's some cover to the south side if you wish to try to take them out with stealth, otherwise there's only two guards to take out. Free and talk to the soldier, choose whatever option you see fit (for guide purposes, I'll be choosing to make a deal), then you'll need to return to Spartan to hand in the quest. Whilst you're down here though, you can take care of another quest.
The Athenian Treasure Trove
Use Ikaros to scout out Fort Geraneia, you'll notice that there's a lot of enemies in here so take you time scouting it out trying to find as many people as you can. Once you're happy you've got everyone, approach the camp from the south, using the higher ground to your advantage. Your main target will be a Polemarch who stays mostly to the north side of the fort. Make your way across the rooftops towards him, and try to take him out as quickly as possible. He has a lot of health so a single assassination attempt may not be enough, so if not, run away and hide and try to get him to lose sight of you so you can try again. In close combat with him, use whatever skills you've got and dodge a lot. Once he's taken care of, take your time going round the fort, picking of the enemies one by one, there's plenty of grass cover on the ground, and the roofs offer excellent space for drop assassinations. Once the camp is clear of the guards, start making your way around grabbing the chests you didn't get before, then if you haven't already, use Ikaros to locate the main treasure chest, in the building to the west of the tall building with the bonfire on top. This will complete the main mission, but before you leave here, you have some supplies to burn. Again, if you haven't already scouted them out, use Ikaros to find them (the search circle will disappear when you do), then hold to bring out your torch and start burning them. You can throw your torch at them like you would with a bow and arrow, and once they're all burned, you have cleared the camp fully.
Make your way back to Pagai and speak with the Spartan in the tent again to hand in The Missing Map. Make your way along the coastline to where the spartan ships are lying on the beach, the third one along has a dog walking up and down it, and at the end are a couple of bones in the shape of an X, interact with them to resolve the Hound Docked ostraka. North of these ships is the Pillar of Dionysos, which has an Ancient Tablet, guarded by three priests. Take out the priests, then interact with the bowls at the front of the statue to complete the Happy Hour ostraka. Be sure to fully head into the region here to have it count for the 100% map achievement.
You're finally complete with this part of Megaris, but you're not quite ready to carry on with the story just yet. Head south east towards the Valley of King Lelex to end up in Megara. Move west and you'll find the Tomb of Alkathous. Head into the first room on the right and use your heavy attack to break down the wooden pillars on the wall opposite you. Be wary as there are several snakes in the tomb so if you don't like snakes, good luck. Follow the only path until you reach a fork, go to the end of the hallway to find the Ancient Stele in front of you and interact with it to gain an ability point. Exit the tomb, then climb up the hill to the left to wind up at the Militarized Temple of Megara.
Hunting Hyrkanos
This is where the mercenary you've been searching for is located. He's very strong so you ideally don't want to face him head on straight away, and you definitely don't want him with guards around him. Use the grass around the building and the roof to take care of the guards. Wait for the mercenary to get in to an ideal location, then take him out. By this point I had Rush Assassination unlocked as well as Vanish, so I used those two in conjunction to take him out it two hits. If you don't have those skills unlocked, remember you can always reassign ability points. If you'd rather fight him head on though, you can climb up onto the roof of the building and kick him off to deal massive damage to him, or use your dodges and parry's effectively.
Once he's taken down, continue south and climb up the Mountain to find Zeus Ephesos where you can find an Ancient Tablet on the statue. Head to the east, and north of the Port of Nisaia you'll see a small farm, enter it and talk with Odessa to start the next side quest. Choose the heart option when prompted, then either of the next options.
A Family Ordeal
Move south and keep to the west of the Port of Nisaia for now, you'll come to it shortly. Just south west of the port you'll be prompted to use Ikaros to find the herbs, which lie next to the Persian Trireme, one next to it and two down by the river. Once collected, fast travel back to the Temple of Apollo and make your way to the merchant just north east of it. Talk to the merchant here, choose whichever option you wish, the top one being the most ethical, and make your way back to Odessa. When you get back, you'll be attack by three guards, two of which have poison weapons. Take them out as you wish then talk to Odessa, again choose the heart option when prompted. After the cutscenes, speak to Odessa again, along with picking the romance option.
The True Story
Make your way back into Megara and into the Leader House, and find the Record Sunshine ostraka on top of the tower to the left of the entrance. Make your way round the second floor of the building, examining the items in the two rooms (the chair and a table in the bathroom, and two tables in the room under where the Record Sunshine ostraka was). Once again, return to Odessa, and choose the heart options again. If you've followed the instructions over the various parts of these quests, you'll have romanced Odessa and unlock;
You can get Odessa to join your crew if you wish, then you can finally head to Dolios to continue the story.
The Athenian Leader
Head in to Megara, either by fast travel or by road, because it's time to kill the Athenian Leader. If you've done all the side quests up to this point, he'll be sat outside the south side of the city next to a blue tent with only a couple of guards around him. He's very easy to take out, and once he's dead the quest will complete.
Before heading back to the beach landing area, make your way to the Mount Geraneia cove again, and dive under water where the chest was earlier (beneath the debris) to find a book case and resolve the Record Sunshine ostraka. The easiest way to get there is to fast travel back to Megara and ride there to save walking over the hilly terrain again.
The Final Push
Make your way back to where you landed on this island and speak to Stentor again. Follow him to the camp and talk to him yet again, and get introduced to the concept of conquest battles. As you'll be attacking here, it's a technically harder fight, but provides better rewards. For this fight you'll be facing a lot of enemies with shields, so get used to performing an combo for most of the fight. Every so often a leader will appear, so you'll want to take them out as quickly as possible. Killing enemies reduces the health/moral bar of the opposing faction at the top of the screen. Once it gets low enough, you'll be tasked with killing the captain, and doing so will end the battle. I personally had the skill Hero Strike which allowed me to kill the leaders and captain in one hit, but whatever set up you have will work here. If you wish, you can reassign your ability points to a more warrior focused layout for this battle and revert it afterwards, but it's not necessary.
The Wolf of Sparta
Make your way up the pathway with the guards either side and at the top, you'll meet Nikolaos. When prompted with a choice, choose whatever one you want, but for the purpose of the walkthrough, I chose the second answer.
After the cutscene ends, Episode 2 will end and you'll unlock;
